Loss of Specific Signal Due to Overly Stringent Wash Conditions

Symptom
Low signal at expected target regions while background is also very low. Positive control regions show reduced signal compared to expected levels.
Common Causes
  1. 1 NaCl concentration in wash buffers exceeds 500 mM
  2. 2 Excessive wash stringency disrupts specific antibody-antigen interactions
  3. 3 Too many wash cycles removing legitimate protein-DNA complexes
  4. 4 Extended wash incubation times causing dissociation of specific binding
Solutions
  1. 1 Do not use NaCl concentrations higher than 500 mM in wash buffers
  2. 2 Use standard wash buffer: 20 mM Tris-HCl pH 8.0, 150 mM NaCl, 2 mM EDTA, 1% Triton X-100
  3. 3 Limit wash steps to 3-5 cycles of 5 minutes each
  4. 4 Perform washes at 4°C to help maintain antibody-antigen complexes
