Elevated Background Fluorescence Post-Fixation

Symptom
Flow cytometry analysis reveals increased non-specific fluorescence across all populations following fixation. Negative control cells show elevated signal, reducing signal-to-noise ratio and obscuring true positive events.
Common Causes
  1. 1 Insufficient washing steps after fixation allowing residual fixative to bind fluorophores non-specifically
  2. 2 Residual paraformaldehyde or alcohol causing autofluorescence in cellular components
  3. 3 Fixation-induced exposure of hydrophobic regions leading to antibody trapping
  4. 4 Inadequate blocking after permeabilization in combination fixation-permeabilization protocols
Solutions
  1. 1 Implement thorough washing protocol with at least 2-3 wash cycles after fixation using appropriate buffer
