Incorrect Permeabilization Method for Target Location

Symptom
Weak or absent staining of nuclear transcription factors when using detergent-based permeabilization, or poor cytoplasmic protein detection with alcohol-based methods.
Common Causes
  1. 1 Detergent-based permeabilization (saponin) insufficient for nuclear membrane penetration
  2. 2 Alcohol-based permeabilization (methanol) too harsh for delicate cytoplasmic epitopes
  3. 3 Failure to match permeabilization method to subcellular target location
  4. 4 Inadequate permeabilization strength for dense nuclear matrix
Solutions
  1. 1 Choose permeabilization method based on target location: detergent-based for cytoplasmic proteins, alcohol-based for nuclear transcription factors
  2. 2 Test different permeabilization buffers for nuclear vs cytoplasmic targets
  3. 3 Use methanol or ethanol-based methods specifically for transcription factor staining
  4. 4 Consult antibody datasheet for vendor-recommended permeabilization protocols
