Non-Specific Protein Binding to Beads or IgG

Symptom

Multiple non-specific bands appear on western blot after IP. Background signal present in bead-only or isotype control lanes, indicating off-target protein capture.

1. 1 Off-target proteins binding non-specifically to Protein A or G on beads
2. 2 Non-specific protein interactions with IgG Fc region independent of antigen recognition
3. 3 Lysate not precleared to remove proteins with affinity for beads
4. 4 High-abundance cellular proteins binding promiscuously to bead matrix

1. 1 Include bead-only control (no antibody) to identify non-specific protein-bead interactions
2. 2 Preclear lysate by incubating with beads alone for 30-60 minutes at 4°C prior to IP
3. 3 Include isotype control to determine if background caused by non-specific IgG binding
4. 4 Include input lysate control to distinguish background from specific antibody-mediated capture
